Four 501.v3 SARS-CoV2 COVID Sequences From Japan ex-Brazil

Here we report a preliminary genomic analysis of SARS-CoV-2 B.1.1.28 lineage circulating in the Brazilian Amazon region and their evolutionary relationship with emerging and potential emerging SARS-CoV-2 Brazilian variants harboring mutations in the RBD of Spike (S) protein. Phylogenetic analysis of 69 B.1.1.28 sequences isolated in the Amazonas state revealed the existence of two major clades that have evolved locally without unusual mutations in the S protein from April to November 2020. The B.1.1.28 viruses harboring mutations S:K417N, S:E484K and S:N501Y, recently detected in Japanese travelers returning from Amazonas, branched within one of the Amazonian B.1.1.28 clades here identified, suggesting that these sequences could be representatives of a novel (unreported) emerging Brazilian clade, here designated B.1.1.28(K417N/E484K/N501Y). Deaths are on the rise. The state has averaged 494.7 daily deaths over the last week, an increase of 114.2% from two weeks ago. Hospitalizations have never been higher. To date, a total of 783,476 shots of the two-dose vaccine have been administered. The state public health department has not released the total number of people vaccinated. State and county totals come from an ongoing Times survey of California’s 58 county health agencies as well as the three run by cities. Those figures are ahead of the totals periodically released by the state’s Department of Public Health. State officials acknowledge that their tallies lag behind the updates posted by local agencies throughout the day and do not dispute The Times’ method. Data on hospitalizations, tests, demographics and reopening plans come from the state health department. Nursing home totals include skilled-nursing facilities tracked by the state public health department, as well as assisted-living facilities monitored by the California Department of Social Services. Data from other states, Washington, D.C. and Puerto Rico are collected by researchers at the Johns Hopkins University Center for Systems Science and Engineering. Counties are organized into regions using the groupings developed by the state health department. The Times database is available to the public on Github, a popular website for hosting data and computer code. The files will be updated daily at github.com/datadesk/california-coronavirus-data.
